I do that too, whether for residence permit or for ordinary visa stays. My visa requires that I leave every 60 days. I typically go on day 58 or 59. I guess if the train had broken down after midnight and before arriving in HK it could have been problematic. Residents permits are multi-entry. *Might have been the day before.
